General Shepherd deployed Ghost Roach and some other soldiers at a suspected safe house of Makarov to collect some data about him. Shepherd stabbed them in there back after getting the data from them. He wanted to win the war against Russia who was an ultra-nationalist country. To do that he made plans to kill the Russian Leaders Vladimir Makarov.
Shepherd thought Ghost, Roach and Soap are threat to his reputation.
